The latest processor is still the MS-II. Hence the latest, greatest hardware available is the MegaSquirt-II, with PCBv3.0 or 3.57. Everything is versioned to help keep track of things, and it gets a little confusing at times... The MS-I firmware is at version 3.0, the MS-II firmware is only at version 2.88.
