This problem is solved in recent Cygwin/X releases. Use cygwin setup to upgrade the xorg-x11-xwin package. The older X11 releases on the various commercial unices define the AltGr key as ModeSwitch, MetaR, AltR or similar. Cygwin/X expects it to be ISO_Level3_Switch.
