Gridgen only automatically recognizes point-to-point (Type I) connectivity. If your interblock connections use arbitrary matching you should create a custom boundary condition.

The most likely answer is that your blocks have been created in such a way that there are two domains in the interface area. Merging the connectors that make up these domains should merge them into one domain marked as a Type-1 interface.
