They are Java source lines that EMMA determined to have been only partially covered. They usually mean that there is a branch in your code that was not exercised, although EMMA presents no direct way of seeing in the report which branch it is. In some rare cases, a line could be split across several methods or classes and could be partially covered because one of those methods or classes has not been covered.
