A custom BLAST database can be made using your own data in two stages. Firstly, all sequences should be assembled in one place. Apart from downloading this data from elsewhere, the most convenient way to do this is to construct a multi-fasta file containing all of the sequences you would like in the database ( see FAQ: How do I make a multi-fasta file....? ). This file is then used to construct the indexes for the BLAST database using "formatdb".

The database options on the drop-down Database list allow you to do BLAST query based on your needs. For example, if you have no idea what a protein does, the "All Arabidopsis Proteins" or the "All Rice Proteins" will give you the original information about the sequence from TIGR even though the protein may not be in our PlantsUBQ database. To enable ICM sequence search simply dowload NCBI blast database files to the local s_blastdbDir directory (see File/Preferences/Directories ).
