I would suspect the problem is with the your host. Most likely the mysql database is housed on a different server and you're loosing connection at times to the server housing the db. You can use cpanel to look at your db for potential problems. I would also take this time to do a database and site backup and download those to the desktop for safe keeping. I have this problem as well on my shared hosted service. The issue is with Google and Yahoo indexing the site.
