In version 4.0, you should keep all of your instruments and the samples that they use in a sub folder of MetaSynth's Instruments ƒ folder. All files -- including all preset libraries -- used by a montage should be in the folder that contains the montage or in a subfolder of that folder. You can create subfolders of the montage folder -- MetaSynth will find files in any subfolder of the montage project.
