This is just an extra level of confirm to ensure exact copies of the original WAV files are being burned from the SHN files. Checking a WAV file with a MD5 cheksum is no different than checking a SHN file.

MetaSynth currently looks at the file 'type' rather than the file extension. AIFF files that originate on the Mac usually have the file type set correctly but files created on PCs usually don't. If you have a file type utility (such as File Typer or File Buddy), check to make sure that the file type is AIFF. The MapAdvisor menu option "File->Save track to GPX file on card" will create a file in directory /mapadvisor on storage card. This file includes the current track information and all waypoints you see on the screen. You can open a file later in other programs and view the track there.
